钩藤CCD基因家族全基因组鉴定及表达模式分析

摘要:
为了解钩藤(Uncaria rhynchophylla)类胡萝卜素裂解双加氧酶(Carotenoid Cleavage Dixoygenase,CCD)基因家族的表达特性及其在分枝调控中的潜在作用,本研究采用生物信息学方法,基于拟南芥(Arabidopsis thaliana) CCD基因家族序列信息,筛选鉴定钩藤全基因组内的钩藤CCD基因家族成员,并分析其系统进化、理化性质、功能结构、保守基序及启动子顺式作用元件,再结合转录组数据分析钩藤CCD基因在不同组织中的表达模式。结果表明:(1)本研究共鉴定出20个钩藤CCD基因家族成员,均具备典型的视网膜色素上皮细胞特异性蛋白(RPE65)结构域,其中18个精准定位在8条染色体上;结合系统进化树分析,17个钩藤CCD基因家族成员可分为两大类别(CCD、NCED),归属于7个亚家族(CCD1、CCD4、CCD7、CCD8、NCED3、NCED6、NCED9)。(2)钩藤CCD启动子区域有与逆境胁迫、激素响应以及生长发育等生物过程密切相关的顺式作用元件。(3)UrCCD4-bUrCCD1-c在钩藤的叶组织中具有显著的高表达,UrCCD7-bUrCCD8-a在根、茎中表达较高;与二分枝植株相比,UrCCD1-bUrCCD8-aUrCCD8-b在三分枝植株茎节中的表达量显著下调。钩藤CCD基因家族成员具有明显的组织表达特异性,UrCCD1-bUrCCD8-aUrCCD8-b在钩藤分枝调控方面具有重要作用,为进一步研究钩藤CCD基因家族奠定了一定的基础。

Whole Genome Identification and Expression Pattern of CCD Gene Family in Uncaria rhynchophylla

Abstract:
In order to understand the expression characteristics of the Carotenoid Cleavage Dixoygenase (CCD) gene family in Uncaria rhynchophylla and its potential role in branch regulation,this study used bioinformatics methods to screen and identify the members of the CCD gene family in the whole genome of U.rhynchophylla based on the sequence information of Arabidopsis thaliana CCD gene family.The phylogenetic evolution,physicochemical properties,functional structure,conserved motifs and promoter cis-acting elements were analyzed,and the expression patterns of CCD gene in different tissues were analyzed by transcriptome data. The results showed that: (1) A total of 20 CCD gene family members were identified in U.rhynchophylla,all of which had typical Retinal Pigment Epithelium Specific Protein (RPE65) domain,of which 18 were accurately located on 8 chromosomes. Combined with phylogenetic tree analysis,17 CCD gene family members can be divided into two categories (CCD,NCED),belonging to seven subfamilies (CCD1,CCD4,CCD7,CCD8,NCED3,NCED6,NCED9). (2)The CCD promoter region of U.rhynchophylla had cis-acting elements closely related to biological processes such as stress,hormone response and growth and development. (3)UrCCD4-b and UrCCD1-c were highly expressed in the leaf tissue of U.rhynchophylla,and UrCCD7-b and UrCCD8-a were highly expressed in roots and stems. Compared with the two-branched plants,the expression levels of UrCCD1-b,UrCCD8-a and UrCCD8-b in the stem nodes of the three-branched plants were significantly down-regulated.The CCD gene family members of U.rhynchophylla have obvious tissue expression specificity.UrCCD1-b,UrCCD8-a and UrCCD8-b play an important role in the regulation of U.rhynchophylla branching,which lays a foundation for further study of the CCD gene family of U.rhynchophylla.
